Well, just when I was about to give up, I decided to try moving the project over another physical parition and now everything works fine. Sorry about the noise. FatJar rocks!

Okay, I give up. I copied the eclipse installation from the Laptop, over to the Desktop, then installed the FatJar from the Software updates menu, and it still behaves the same way. On Laptop creating and exporting the Jar via FatJar takes seconds, on Desktop - 10 minutes for the same project. Still I see heavy disk usage during the whole period of Jar file packing. Could it be a filesystem...

To follow my own post, I would like to say that I tried to export as Executable JAR file, and it worked very fast on both Desktop and Laptop. Does this information ring a bell? As I understand it - Executable JAR file is a subset of FatJAR? Should I just start using the builtin exporter?
