It's said in the README. If you download CVS or SVN source, you need to run
make -f Makefile.cvs
to generate appropriate files before running ./configure and make.

The project is in maintenance mode. Nasty bugs will be fixed (such as the current xmess bug). New features are unlikely to be added, unless it's really really really useful to have. Expecting a new release soon.

They suggest SDLmame as a temporary solution until xmame/xmess transition to new maintainer is complete. You could stick with xmame 0.106 for a while. It's not important to update xmame regularly.

AdvanceMAME/MESS has its own built-in frontend and is designed for arcade builder. You don't need kxmame for AdvanceMAME.

Why on earth do you want to run SDLmame in Linux? xmame already supports SDL output.
Also, xmame is supported by a large number of people and is very stable. SDLmame is maintained by only one person and could be dropped or changed at any time. It'll be a waste of time to support it.

Have you try to select different joystick in the config? If none works, it might be a bug.

This is due to changes in mame/mess version >= 106 causing incompatibility. It's fixed in the CVS. I don't have a linux computer (nor time) at the moment to prepare a new beta release. Maybe, Chimpster (the current maintainer) could if you ask him politely :).
