I think that extra GPX tags should be preserved only for untouched points, if Prune edits a point, it is not longer the one from the GPX file, specially for all the satellite details!
Prune should mantain a link from each point to the original trkpt element and its XML children, untill a point is moved. On GPX export, Prune will dump the entire trkpt node only for untouched points.

You can see the GPX definition of trackpoint here (it is called wptType indeed): [http://www.topografix.com/gpx/1/1/#type_wptType][1].
There are many fileds, but with some recent GPS loggers they are not sufficient, the GPX standard has the *extensions* tag for this.
I used it to save all data from loggers based on the MTK-chip, in the MTKBabel program I wrote. Here an example...

I just tried Prune: very nice program!
I'm searching for a similar tool, but when editing the tracks I wish to preserve some extra tags that appear in my GPX traces. For each point I have - for example - n. of satellites in view, position of satellites, etc.
