I realized that this happens only when the Propagate deletions option is activated. So if you uncheck Propagate deletions, files deleted in Slave folders won't be deleted in Masters, but will be replaced by the files from Masters.
So for now the solution is to turn off Propagate deletions in the Advanced options.

No, it is not exactly implemented, but there are similar features that could help. But you need to have the newest version of Synkron installed (1.6).

The clone feature is still there but it is implemented in a different way. Left to each folder there is a button that shows a drop-down menu with options to configure the folder. you can try to remove the settings Synkron 1.4.0 left on your computer. Maybe there are some incompatibilities between 1.4 and 1.6 settings that cause Synkron to crash.

hidden files do cause trouble to sync with Synkron. At least on Windows I am aware of a problem when Synkron is not able to copy hidden files, or they lose their hidden attribute after being copied with Synkron. Unix based systems shouldn't make much trouble, but I will have to do some more tests.
