This bug affects vertical zoom settings.
When users right- (or control) click a tier-label, a menu appears that gives them the option to change the color scheme, change the display name label, etc. for the selected tier by selecting the "Choose.." option.

I discovered this when trying to show students how to get IGB to show labels for gene models in the main display.
What happens is that unless the user clicks another row in the Preferences Menu Tiers tab, the request change does not take place.
To fix, I would recommend adding a new button called "Apply Change" to the Preferences Tiers tab, so that there will be no doubt about what a user...

If the user enters something into the search text box on the Search tab, and then changes the settings for the menus, the text he or she has just entered disappears.
What should happen is that when the user changes the settings on the two menus (or anywhere else,) whatever text is currently entered into the search box should not vanish.

Please see the attached screen capture and note that the tier label for the TAIR9 mRNA (-) track is lacking the minus sign.
This happens every time I load this track. (Coming from Bioviz (Quickload) TAIR9 mRNA)
Click-dragging the vertical divider to new positions gets it back or gets rid of it again. The "+" (for the other strand) is not affected.

The LinkOuts feature appears to be broken. When I'm viewing TAIR9 mRNA gene model and spliced ESTs, clicking a gene model seems to cause the Link-Out popup menu to get "stuck" on that gene model and it won't allow me to view the NCBI record for a selected EST.

This is particularly a problem for testing, because it appears to be impossible to create an entirely "fresh" (no prior settings) version of the application on a computer.
To reproduce, choose a species and a genome version. Add a data set, load some data, zoom around etc to simulate use.
Next, under File->Preferences->Data Sources, click "Clear Cache". (Pay close attention to the button...

Scroll-wheeling up and down works great if the main display window has the current focus -- scrolling up and down pans the display and down, and the tier labels and tiers move together in sync.
However, if you click the tier labels and start scroll-wheeling up and down, what happens next is that the tier labels move up and down but the tiers themselves don't move.
They get back in sync...

Hi,
The good news is: IGB can run fine on my students' IMacs in the computer lab on campus (BINF 104 - computer lab).
The bad news is: there is a wee bug related to adding Data Sources.
I reproduced this precise series of events on three different lab computers and got the same behavior each time. I expect it probably can be reproduced on any type of machine, not just Macs.

We just looked at this bug and realized that it has been around for a long time. We can't find a version of IGB that doesn't have it, including a build that dates from 2004.
