In previous versions of BibDesk (e.g. 1.3.12) I had the habit of downloading a PDF file and dropping it into the Local-Url field of a citation record. This had the effect of renaming the file according to my AutoFile preferences and placing it in my ~/Papers/ folder, and also generating a URL of the form file://localhost/Users/me/Papers/author-05.pdf in the BibTeX file's Local-Url field...
