Not sure if this is a real bug, but I thought it was wonky:
If you compare two files that differ in line-endings, the first time it will ask you if you want to ignore the EOL differences (popup yes/no dialog).
Then, if you click "yes" (ignore) and check "don't ask me again", it will forever ignore EOL, *regardless* of your settings in the options window.
