  • Comment: Clean up of postreplication repair branch

Hmm... it looks like error-free predates this discussion?.

  • Comment: Clean up of postreplication repair branch

My only concern is that I don't like calling anything in biology "error-free". I can't imagine that the "error-free" processes are really error-free. I am guessing that they just have error rates many orders of magnitude lower than the Y-family translesion DNA polymerases. Is there another way to say this? I'll seek an opinion via email to some experts.

  • Comment: NTR: polyphosphate polymerase

This is the same as GO:0008976 ! polyphosphate kinase activity Catalysis of the reaction: ATP + phosphate(n) = ADP + phosphate(n+1)." [EC:2.7.4.1].

  • Comment: NTR: Rescue of stalled ribosome

Note that there is not a termination codon encountered in the canonical cases where tmRNA rescues the ribosome, and the termination codon that actually releases the ribosome is at the end of the tagging peptide. I think the problem is that biochemically termination is a special case for what happens when an aa-tRNA cannot be delivered to the A site, but in terms of how we think about processes...

  • NTR:co-translational protein tagging

child of GO:0006464_!_protein_modification_process Definition: cotranslational addition of a polypeptide to a nascent polypeptide by trans-translation. We would like this to be a child of protein modification process rather than a child of GO:0043686 - co-translational protein modification because co-translational protein modification implies modification of a previously incorporated amino...

  • NTR:trans-translation

New child of GO:0006414 translational_elongation Definition:transfer of a translating ribosome from one mRNA to another RNA template. PMID: 12730326 Occurs during tmRNA release of stalled ribosomes.

  • Rescue of stalled ribosome

New Biological Process term Possible definition: Any process that allows ribosomes to escape from stalled states during translational elongation Not sure where this should go: Ribosomes are unable to release from mRNAs that lack a stop codon, such as those that occur due to endonucleolytic cleavage of mRNA during translation. tmRNAs release ribosomes from the ends of such broken mRNAs by...

  • NTR: Regulation of mRNA stability, ncRNA-mediated

New child of GO:0043488 regulation of mRNA stability Definition: Any process, mediated by small ncRNAs, that modulates the propensity of mRNA molecules to degradation. Includes processes that both stabilize and destabilize mRNAs. Reference: Gottesman (2004) Ann Rev. Microbiol. doi:10.1146/annurev.micro.58.030603.123841 This new term request follows up a conference call on annotation of...
