FYI, the workaround you describe was used in a patch to libview in Gentoo Portage (http://bugs.gentoo.org/show_bug.cgi?id=239325) which resolved this for me in 0.6.1 and 0.6.2. Glad to hear it's fixed upstream now.

I just updated Comix from 3.6.5 to 4.0.1. I noticed that for some reason pages that should have been earlier in the book would appear at the very end instead. Downgrading to 3.6.5 fixes this. Looking inside the .cbr, I would see files such as:
Cerebus_175_01.jpg
Cerebus_175_0203.jpg
Cerebus_175_0405.jpg
...
Cerebus_175_1617.jpg
Cerebus_175_18.jpg
...
