AFAIK battle outcomes depend on a random factor as well. So if you have better statistics all it means is that you should win most of the times, but you may lose every now and then.

I'm currently working on it: whenever possible the effects that were applied directly to nation are now applied to the settlement instead, with value doubled. Alarm modifications at the settlement propagate up to the tribe at half strenght, except for the capital where it's full strength. Alarm in indian settlements and tribal tensions are not always correlated, so it may get difficult to gauge the current state of relations with indian tribes.

The Custom House would only work if you set the corresponding option when you created the game. Maybe editing the savegame and changing the option would make it work.

In the original game, it was possible to train an infinite number of colonists at an Indian capital. It's not happening in version 0.7.0.
