The problem is that you're loading the magickpp and livavcodec modules from /usr/local/lib - these are old versions, from before the sizes of the classes were changed:

It looks like you didn't rebuild everything.
The error messages are saying that the sizes of the Canvas and Layer classes are different between synfig core and synfig studio.
Try a full rebuild - I think the problem will go away.
