I don't know of a way to double debug. But I guess you can debug the java layer to see what is keeping the connections alive, and then if you can trace it back to Jpype, then you can debug in python to see why. Hopefully we won;t have to trace down into the C++ code ;)

Off the top like that I can;t see why Jpype would make a difference. Maybe your python code is holding on to something while the Java code doesnt?
Jpype will not do anything special with the internal of any class library. It only exposes the public interfaces (classes and methods) to the Python code.
