I had not intended to commit that change. You will be happy to know that CMake 2.8 has the fixed file, and I was testing that this worked properly. I will add the file back for the next release, aiming to keep it until we require CMake 2.8.0. Thanks for pointing this out.

This is a known issue on Linux systems. Closing as there is nothing we can do about broken compositing/drivers.

I didn't realize that plugins has been renamed, not really the intended use of plugin version bumps. The API/ABI has been modified though, and so I bumped the plugin version number in head. I also bumped the config version number so that stale configs would be discarded. This should hopefully ix this issue for you, you will need to do a make clean or no plugins will load.

The second part of your feature request is already implemented, and has been for quite some time. Clicking on an existing atom replaces it at the same position. It literally just changes the atomic number. If this is not what you are seeing then it is a bug, details of platform/Avogadro version would be helpful. I will work to track it down as we are hoping to release Avogadro 1.0 on Friday...
