How are you sending. What is the display type set to?
If you are using ansi mode, this might be what is expected.

Get a USB to serial adaptor. Realterm works fine with them. They will appear as a comport above com4.
With the common PL2303 based ones, make sure to get the latest drivers from the website. The ones on the CD are often over 5 years old and buggy.
They have a habit of moving around ie havin a different comport number if you put them into a different USB port or hub port

Realterm goes to some considerable effort to close ports before exiting.
I think that your problem may lie outside Realterm or Teraterm.

The popup hints are displayed (and don't timeout) on the status bar.

What is the problem with using a hex editor (eg try Multiedit) to just make the binary file directly?
Surely there is less editing without all those 0x's
Also this utility should be able to convert a hex file to binary http://srecord.sourceforge.net/.
