Here's a Log file where I did the following:
1) Loaded a game after a Free Colonist had turned into an Expert Farmer - but the loaded game shows him as a normal Free Colonist.
2) Played another turn - at 1529 he turned into an Expert Farmer
3) I moved both the Farmer Immigrant and the Experienced Farmer outside the colony
4) I landed a ship
5) the newly experienced farm reverted to a Free...

Now apparently this isn't all the time: when I tried recreating it by making a village and just clicking 'End Turn' the farmer earns experience eventually and I move a ship in an they keep their expertise. Also happened with a Lumberjack and Fisherman through experience - lost it when a ship docked in the next few turns.
I think the key point is somehow having immigrants in Europe (my source:

After game's start, put my Free Colonist onto a tundra space next to the new town and Plow. It didn't seem to catch the first time so I clicked the button at the bottom of the screen again. Now the Colonist's flag has a '#' on it. My Merchantman ship now has zero movement. End Turn. Ship still has zero movement. End Turn, etc.
When I click on the colonist he suddenly can move again...
