I'm having the exact same problem with my site, which is VHOSTed and already updated to the new 216.34.181.97 IP address. Everything worked fine before the migration. The SF project name is zztools.
I think I've isolated the problem. It only occurs when trying to access a subfolder *without* the ending slash:
http://funcoeszz.net/ ---> OK
http://funcoeszz.net/zzcalcula/ ---> OK...

I know you've had some issues on the Mailing List archives:
( 2007-04-04 15:29:43 - Mailing List Service ) On 2007-03-27 at 11:30 PDT, there was an issue impacting the display of messages in the mailing list archives. It was fixed quickly, and is no longer impacting the site.
But my list archives are still broken...
