Well I just tried editing an mtl file as an experiment but it did not work as well for me as editing the obj file itself and putting in the statement: usemtl glasstransparent.
The only other way I could get transparency was to name the desired piece: sweethome3d_window_pane and then it was transparent when I imported it into SH3D. (there should be _ between 3d and window and pane [without...

You can also go to the 3d models page and download the "Small glass" model that I made (when you hover over the pic, it says, "by Pencilart"). (smallGlass.zip) and open it in your text editor (as well as importing it into AOI and SH3D) and see how it was done.

You can edit the .obj files in a text editor.
The file starts like this:
g PolyMesh_1
usemtl glasstransparent
So if I wanted to change the color of the glass, I can edit it to say:
"usemtl meh" instead of using "glasstransparent" (without the quote marks)
btw, "meh" give you a nice turquoise-ish color :D
There is a chart that shows you what obj's are capable of showing...

How about screenshots like I show on storm-artists? (http://www.storm-artists.net/view/69079) I used SH3D's Create Photo plugin for that one. It does take a while but it's worth it.
