First check what version of Mono you're using since I've seen errors occur in older versions that don't in newer ones. The current version is 5.4.0.201, so you might have to get it from the web site if the bundled version is out of date. NaturalDocs.Engine.dll.config controls which file should be substituted for NaturalDocs.Engine.SQLite.dll, but libNaturalDocs.Engine.SQLite.Linux64.so should be the correct one. If for some reason it's trying to run it as a 32-bit process you can make it always use...
It sounds like you're running 2.0. Download 2.0.1 and see if that fixes the issue for you. If not, paste the error message it gives you.
Go download it at the web site. There's plenty of information there on what's changed and how to use it. http://www.naturaldocs.org

EDIT: Natural Docs 2.0 has been released! The prerelease version described below isn't available anymore. Go to the web site to download it and find information on how to use it. http://www.naturaldocs.org Okay okay. So I've had Natural Docs 2.0 in a releasable state for some time. What happened was I had another project in mind that I wanted to build on top of it and release at the same time, but I don't think I'll have the time to build that on any reasonable timeframe. Then I wanted to at least...

Yes, it's looking for the file libNaturalDocs.Engine.SQLite32.so which should have been included in the zip file you downloaded. If it's not, download it again here. If it is there, is it in the same folder as NaturalDocs.exe? If it is, maybe try running it with the current directory set to that one. I'm not going to be super helpful troubleshooting Macs because I'm not that familiar with them, but the issue is definitely that NaturalDocs.exe can't find libNaturalDocs.Engine.SQLite32.so.
