It sure would be nice to be rid of all of these hyph/ja.xml not found
errors. Is there a way to create a Japanese hyphenation module that
would keep punctuation characters like 。、etc. with the previous
character?

This function consists of the combination of following:

1. Head of line Japanese hyphenation
(、。」』】)’゛゜ etc.)
2. End of line Japanese hyphenation
(「『【(‘ etc.)

I think that these hypenation processing is different from
Europian languages, so the hypenation framework of latest
version of FOP can not use for them.

This function is not implemented on latest FOP and JPFOP,
so if you want to this function, you must implement this
in yourself.
(When you check the character at the head/end of line and
it is prohibition character, you should coordinate inline
areas in yourself.)

Currently, FOP commiters discussed the layout redesign
on fop-dev@xml.apache.org mailing list. If this redesign
will do, it may be more easier than modify now...
