Clean up clean/distclean targets - ID: 2888486

This patch cleans up the various clean/distclean targets to remove
files/directories that are no longer created/used. It also removes a few
files that never existed and adds the autom4te.cache file to the main
distclean target.
This should be applied to both the development and V0.9 branches.
