That's really bad... It's very common in humanities to use comments in combination with full reference - and it appears that combination of the comment bug and [cite][/cite] handling makes WIKINDX almost useless for this purpose. It'd be reasonable to have "complete" in-text citation style (with journal, publisher etc) and then just place [cite] tags in footnotes, but apparently it is impossible to create one in styles editor.
I think potential users should be warned of this deficiency. I'd not use WIKINDX at all if I where aware of that because good share of what I write uses this very citation format - only with my current paper I'm facing the need to convert some hundred footnotes by hand... Not really something that you'd expect from a bibliography manager.
BTW, in your example in IEE I get nothing at all, not even [x]. This is another bug, apart from two that i already filed and a handful of other (both in paper editor and bibliography) that I did not. Thats a lot for two months of moderate usage. Frankly, it looks like WIKINDX is far from being production-stable. Not that regret that (and I still think you did awesome job writing it) but I think this needs to be said so that people can reasonably decide whether to use it or not. Paper editor is definitely NOT usable at this stage.
