I have Windows 7 and the vertrigo.exe windows are smaller than their content. By example, when I start vertrigo server (by double clicking on Vertrigo.exe) the height of the window is less than the bottom margin of the "Hide this window and start server! button. Same with Extensions window.
As a side remark, it seems that the actual size of the window is larger than the rendered one. This...

Yes, that worked. Changing from 120 DPI to 96 DPI made Vertrigo look normal.
But on a laptop 1920x1200 everything else becomes painfully small too, at least for my eyes.
It would be great if this worked in 120 DPI too, like most apps do. If that is too much work, a quicker fix is to allow window to be resized. (The content of each window looks fine, just cut-off.)

Before blaming display resolutions, always check your dpi settings in windows. I got some strange looking dialog boxes in Vertrigo when not using the default settings of the dpi.

Create file Stop.bat in Vertrigo server folder.
Stop.bat add 2 line:
Tools\pskill.exe v_mysqld.exe c
Tools\pskill.exe v_apache.exe c
and save file.
Get pskill.exe from http://depositfiles.com/files/5e14dy40d
When I click on "Shutdown and Exit" from the systray menu and run Stop.bat link from desktop.
