    (Suprised I am to see this topic not posted in so long given my comment to follow)

    I also have the same question, how can I change the atom colours?, and have tried using the command line argument with customized file setup exactly as you described above. It didn't change the colours at all.

    I'm running version 0.4.1 on Vista, with command line options embedded in the shortcut.
