After an email conversation with Sebastien about this, I think that this behavior with the inventory is a side effect of how the inventory system works. When loading a rover, the cargo is moved from the settlement to the rover's inventory. The settlement's inventory, as shown in its inventory panel, also includes the rover's inventory, so the cargo doesn't appear to be reduced from the...
