WinMerge is fantastic. We're still stuck using Visual Source Safe which has no support for comparing folders/files between branches. WinMerge makes the task of merging code changes much easier.

I started using JabRef while I was doing my PhD, and now rely on it almost exclusively to manage my BibTex library of more than 5,000 references. Its interface is straightforward, yet rich with useful features and extremely flexible. The ability to automatically link to and manage PDF files is indispensable, and the ability to create dynamic and static groups is hugely useful when drafting multiple papers simultaneously. The only drawback is the memory-intensive nature of Java.

I use it everyday, both for easily finding articles and for writing scientific papers. Very convenient tool, I recommend it. Facing the deluge of articles published in so many journals, I cannot envisage now to work without it.
