This release marks a substantial update to the previous version of the program. It now features the ability to perform either 2- or 3-way searches using the C. elegans, C. briggsae, and C. remanei genomes, in addition to a number of other improvements. The filtration system has been completely rewritten and works significantly better than before and the program now offers the ability to adjust the stringency of orthology determination performed using the BLAST engine for the C. remanei genome. The accompanying documentation has been updated to reflect these new features and the most recent genome data has been installed. Lastly, the Quick Start Install guide has been updated for Mac OS X 10.4 and some additional troubleshooting suggestions have been given. This is the second major release of the program. This new version includes a number of enhancements as well as a rewritten graphical user interface using the versatile GTK2 libraries. The most important feature to this new version is the ability to perform additional searches on unannotated genomes parallel to the C. elegans and C. briggsae searches using the BLAST search algorithm to extract potentially orthologous sequence. With the availability of many new genomes today, the power of this feature is unprecedented. The second most important change is the easy to use graphical user interface for running the search itself and viewing the resulting matches. The pattern generation feature previously alluded to as incomplete has been completed with the help of Alok Saldanha.
This is the first public release of Cluster Search. The next release is expected by the end of the month and is likely to include a Cocoa front-end as well as an improved pattern generating function (in addition to the usual maintenance and organizational changes).
