Hey there. I had this problem but fixed it by doing:
checkgmail -update (not sudo, unless you're upgrading root's gmail account)
Then:
Y (not that's it's caps)

gmail-notifier is new for ubuntu and works for google apps accounts. However I prefer checkgmail because it has more functionality. The reason I mention it here is because of this post at http://code.google.com/p/gmail-notifier/issues/detail?id=15 where it is clear that the author of gmail-notifier wasn't even aware of any differences of google apps accounts, i.e. gmail-notifier seems to work...

Same issue, but no substitution error. Running current SVN (via -update). Using Google Apps, tried mv ~/.checkgmail ~/.checkgmail.old after update, so it appears to be broken by default.

After execute
$ checkgmail -update
OK to update to new version via 'sudo mv checkgmail /usr/bin/'?(Y/n)>
I assume 'Y' with just type but it's wrong. You must type 'y' although 'Y' is default value.

checkgmail is great! I've enjoining it for years.
One nice day, it stops work and from that moment it insist saying my username or password are wrong. But I continue using these in the mua client, the web browser, my mobil phone successfully...
Also I get this messages at the command line prompt
