Usually, I've used cmake as such:

Make a build directory inside the source tree
cd /source/tree
mkdir build

Inside that build directory, invoke cmake. This copies the source tree into the build directory.
cd build
cmake ../CMakeLists.txt

then make and install from the build directory.
make
make install

With yabause 0.9.11, the source tree is not copied into the build directory.
