Last SVN rev 13399, Linux x64 (both Debian and Fedora and probably any other). Pressing numpad5 i expect ship to fly tail down, but nothing happens. It works instead into 0.5.1-r1 version.
Both version have inside vegastrike.config the line <bind key="keypad-5" modifier="none" command="DownKey"/>.
xev output for the key is:
KeyPress event, serial 33, synthetic NO, window 0x4000001,
root 0xa6, subw 0x0, time 10653307, (414,291), root:(422,339),
state 0x0, keycode 84 (keysym 0xff9d, KP_Begin), same_screen YES,
XLookupString gives 0 bytes:
XmbLookupString gives 0 bytes:
XFilterEvent returns: False

KeyRelease event, serial 33, synthetic NO, window 0x4000001,
root 0xa6, subw 0x0, time 10653353, (414,291), root:(422,339),
state 0x0, keycode 84 (keysym 0xff9d, KP_Begin), same_screen YES,
XLookupString gives 0 bytes:
XFilterEvent returns: False

I tried adding <bind key="KP_Begin" modifier="none" command="DownKey"/> and also <bind key="cursor-KP_Begin" modifier="none" command="DownKey"/> but it didn't work.

Have you tried turning on NumLock?

For me, works. Moreover, VS doesn't discern KP_ keys with and without NumLock, even though xev reports different keycodes and even though with CapsLock on it confuses keys with shift-keys.

Possibly related to [bugs:#588] as input failuress on seemingly random (layout dependent?) keys.
