Did you build the driver as modules perhaps? If so you need to modprobe tpm_atmel after you boot. If that doesn't fix things let me know. Also a better way to check might be to look for /sys/class/misc/tpm0 since /dev/tpm0 will only be created if you are running udev, which is probably the case but just in case.
