Actually, I was suspecting something like this. Therefore I already added the option in saveSession() :). However, I'd rather make this adjustable via the options instead of adding another menu entry. The menu is already quite crowded.

I've just realized that troubles may arise about this feature (backward compatibility). I found in discussions some people who prefer absolute paths (https://code.google.com/p/texmaker/issues/detail?id=637).
Maybe it would be better to apply this patch (attached to the email) too — just add new menu item "Save Session (relatively)..." Everyone will be satisfied.
