biblatex adds new commands for the bibliography. Thus, there no longer is a \bibliography{file} command to be parsed for to enable BiBTeX. If you see

\usepackage{biblatex}
\addbibresource{biblio.bib}

You should enable bibtex! Also, it is accompanied by biber, an alternative to BiBTeX, you could add it to the executables list. I now gave that as the bibtex command, but that’s a workaround. You would then also have to add an option to choose to use biber instead of bibtex (or bibtex8, which could be a third option).

Finally, bibtex is not invoked frequently enough and I do not have the impression that the ‘Invoke bibtex on next run’ option works properly, but that might be related to the first problem.
