Run config/conf.pl and go to #3 and change the default folder prefix
to the following:

1.  Default Folder Prefix         : Mailbox/

Save, and relogin, see if that helps any.  It sounds like you have UW
looking in $HOME for your mail files, but have stored all your mail in
Mailbox/.
