It would be cool to have optional encryption built into the database. I have noticed that other (non open source) SQLite managers have it (e.g., SQLite 2009 Pro), but from what I can tell no open source SQLite managers have it. However, someone has released some open source SQLite encryption code here:

It would put SQLite Database Browser really over the top (which it is IMHO already among open source SQLite Managers) if it had optional encryption built in.

Also, thanks for creating the SQLite Database Browser so far. I use it regularly.
