We would like to propose following alternations. See examples below.

ඍ=rI
ඎ=rII
ෘ = rU
ෲ= rUU
ං = NG
ෟ= lU
ෳ = lUU
ඏ = LU  (rarely used)
ඐ= LUU (-do-)
ඞ = NN   (-do-)
ඟ = NGga
ඦ = NGja
ඬ =  NGDa
ඳ = NGda
ඤ = NCa
ඥ = JNa

In following examples first word represent key stroke sequence of your scheme. Second word represent key sequence after modifying keystrokes according to above revisions.

ඤාව්= Jaav     NCaav   (ඤ = palatal nasal - C ච is also palatal)
ඥානය =  JJaanaya    JNaanaya (ඥ = ජ්+ඤ)
ලඞකාව = laGkaava    laNNkaava (ඞ is rarely used)
ලංකාව = laMkaava    laNGkaava (I am against using M for ං difficult to adapt)
ඍණ INa    rINa  (one can easily adapt to second option)
ඉඦු = iMju    iNGju (-do-)
හඬ= haMDa    haNGDa  (extra key - but easy to adapt)
මෘදු= mIdu        mrUdu (second option is easy to memorize/phonetic) 
කෘතිය = kItiya    krUtiya (-do-)
සමෘද්ධි= samIDhi    samrUdDhi (exeptional case: though correct sequence should be SamUrDhi)
කෲර= kIIra    krUUra
