We also made this mistake when we first installed SMW/SF. We corrected the NS_ id in LocalSettings and altered the namespace values for those pages directly in the db. Took 5 min, once we figured out what to do. But, I suppose you could also just re-number your custom namespace then run maintenance.php to re-index those pages in the table.
