I embedded SAXON 6.5.5 in a JAVA application
and the result from chunk style sheets are written in the current directory.
Is there a way to redirect those files to a given directory?

I'm afraid I don't know what you mean by "chunk style sheets" or "chunk
If you are talking about the primary output of the stylesheet, the
destination of the output is defined by the Result object passed as the
second parameter of the transform() method.
If you are using multiple output documents using the saxon:output extension,
then it's really high time you moved to XSLT 2.0, which provides this
feature in a standard way. If I recall correctly (it's a long time ago!),
saxon:output takes a "file" attribute giving the output destination, and if
this is relative, it resolves it with respect to the current directory.
