The combineNodes() method was enhanced and it now takes the context configuration (available in the extension function) as an argument (i.e. context.getConfiguration())
However, with that configuration or with a newly one (as it was initially), I have this behavior:

// Note: just for debugging purposes, serializing (using QueryResult.serialize(nodeInfo)) the list of nodes (build from the XML fragments)

bigNode = combineNodes( nodes, context.getConfiguration() )

// Note: for debugging purposes, serializing (using QueryResult.serialize(nodeInfo)) bigNode above does no longer work:

So it looks like the node names get mixed up from some reason, in both cases (i.e. with the context config or with a new one).
I also found this older post - http://markmail.org/message/3lcq7ymi72zr3xrz - stating that using the same configuration is highly recommended.

Are there any further suggestions on what I'm doing wrong? .. or where I should be looking into?

This all looks ok except that you should be using the existing
Configuration rather than creating a new one. However, I find it hard to
see why that should cause the effect you describe. What does
docBuilder.getCurrentRoot() return - does it look OK at that stage?
