I've worked out why the panel was changing size slightly when I logged
out. It's because the GTK+ theme changes - to Default I think - before
everything gets shut down. We probably don't want it doing that...

Yep, ROX-Session quits first (triggering the logout), but this means other
applications may see the XSettings manager disappear slightly before the X
server reset happens (and they switch back to default settings).
I suspect XSettings will get replaced with something else some day, so it
probably isn't worth worrying about it.
One option, however, would be to have ROX-Session fork() at logout, and
have the parent quit (with the child process following a few seconds
later, just in case).
