I cannot do anything on QuiXplorer that requires writing, e.g. I cannot
upload files, create directories etc.......... this is because QuiXplorer is
trying to use mkdir commands by the looks of it without running
them as my user.......

How do I get around this issue? Surely I don't have to chmod 777 the
directory I am admining just to use it..

The user (or group) of the webserver process needs write access to the directory the files are stored in. Therefore you might have to chmod the directory (and all subdirectories) to at least 755 (if the directory is owned by the user of the webserver process) or 775 (if the directory group is set to a group the webserver process belongs to.
