Hi Mark, The lower right hand side of PyMOL you'll see a table of abbreviations. Those tell you how to use the mouse. If you click on that table, it'll switch from Viewing Mode to Editing. In Editing Mode, you can click and hold (not double click, but "click and a half" on an atom and drag it where you want). Alternatively, you could press CTRL and drag the atom with the left mouse button. Last, you can use the "translate" command in PyMOL to programmatically move an object. See "help translate" for more info. Also, we already have a nicely written script to calculate and show helical vectors (http://www.pymolwiki.org/index.php/AngleBetweenHelices).
