My two suggestions:

There are some solutions for building CGOs on the wiki such as: http://pymolwiki.org/index.php/Ellipsoid

You could also edit a PDB file with ANISOU entries corresponding to your dynamics calculation and use this new feature: http://www.pymolwiki.org/index.php/Ellipsoids

Associated with the LAMMPS program, I found a script, pymol_asphere, who seems to do that but I do not use LAMMPS and I can not use it.
