Are the *.py files you mention representing different applications, and if so, what would you then expect to happen when the .*exe is executed? -Or- are they part of the same application, and if so, what are you doing that is *preventing* py2exe from picking up all the relevant *.py files?

It sounds like you have some special case here (e.g. some kind of runtime module loading that uses dynamic module names). Maybe you can provide a little more information on what you're trying to achieve...

I am using 'py2exe' to convert multiple *.py files into single *.exe files.  I bundle all the *.exe files with Inno Setup 5 into a single setup.exe file.  I am wondering if there is a way for 'py2exe' to combine multiple *.py files into just one *.exe file within the setup.py file.  That way when I use Inno Setup 5, only one *.exe file is copied to the applications directory rather than multiple *.exes.  Any help would be appreciated.
