That looks fine. What directory is the file located in? And where are you trying to save the converted file?

I used MSConvert of ProteoWizard 3.0.4743 to convert .mzML files (data obtained from an LTQ-Orbitrap Elite (Thermo)) to .mzXML files. It worked very well and I did not have any problem.
