Stage loads the controllers and handles calling into them. You can find a barebones Stage controller at [1], you can use it as a basis along with the controllers provided in the Stage source. You invoke them by adding the "ctrl" keyword to the Stage worldfile, as shown in the example and simple.world distributed with Stage. The Stage API for the different model types is given in stage.hh, you can refer to it and to the documentation at [2].
