Yes, that's the new organization of the code. You just were in the middle of the transition.
The correct procedure is compile and use the code inside trunk/

Unfortunately I don't know much about player-gazebo communication, can not help.
I only can say that when compiling, Gazebo checks for Player. So Gazebo can be compiled and used standalone without Player. Did you post your player config file?
