Pellet provides an incremental classifier implementation that provides persisting classification and realization results. In the Pellet distribution you can look at IncrementalClassifier example for basic usage and PersistenceExample for how to save the results and restore the reasoner using persisted results. This is a separate implementation of the reasoner interface that may be slightly slower for initial classification but would handle updates incrementally and subsequent classifications will be faster. Incremental classifier works well if your ontology is schema-oriented (mostly classes) but not so much when ontology contains a lot of instances.
