I have "Hard disk standby time" set to 30 mins under Disks|Management|Disk|Edit and when the disks are accessed after spinning down I see the following errors:

(ada0:ata2:0:0:0): FLUSHCACHE48. ACB: ea 00 00 00 00 40 00 00 00 00 00 00
(ada0:ata2:0:0:0): CAM status: ATA Status Error
(ada0:ata2:0:0:0): ATA status: 51 (DRDY SERV ERR), error: 04 (ABRT )
(ada0:ata2:0:0:0): RES: 51 04 00 00 00 00 00 00 00 00 00
(ada0:ata2:0:0:0): Retrying command

I only see this on the first drive, adao and not on the second, ada1. If I disable disk standby altogether the errors disappear. It suggests that a disk spinup timeout in the OS is too short, but I'm not sure it is tuneable.
