I do a similar thing by using MPEG-1 (which is a codec for which the file can just be closed and appended to without issues) to make an hourly recording. By changing one parameter I can make it daily instead.
I use a patch I developed (which hasn't yet been incorporated into mainline 'motion') called the 'MovieRollover' patch. It can be found under Motion Patches section, at http://www.lavrsen.dk/foswiki/bin/view/Motion/OneFFMpegWithEventNumbersUpdatingPatch
It may not be usable with current SVN version, since I have not updated my in-use Motion system for around a year now. Anybody who compiles their own Motion could give it a try and see...
I actually then convert the hourly files to Ogg each night (So I still have a nightly process) to reduce the space used for archives. On balance, perhaps the only thing I gain is power failure / Motion crash recovery since the nightly compress/convert step is present for my method, and for the mencoder method described in this thread. My Ogg files might well be smaller though (and open source).
