I know it's not an elegant solution, but you could get motion to output the video in to a format that works, like avi and then use the on_movie_end command to use ffmpeg to convert the newly created file to flv. You can then set the precise settings you want for your flv file.

I followed the instruction under that link. But still not success. My flv's had not proper fps.
